Short description of the position: 

The Institute for Biomedicine at Eurac Research is looking for a highly motivated researcher to join the Biomedical Informatics Group as part of the MetaRbolomics4Galaxy project.

MetaRbolomics4Galaxy is a DFG-funded collaborative project of Eurac Research (Institute for Biomedicine) with the IPB (Computational Plant Biochemistry, MetaCom Center) in Halle, Germany. The aim of the project is to develop modular, interoperable R/Bioconductor packages that can be integrated with new user-friendly visual data processing applications for metabolomics data analyses in life-sciences, which can be used locally, in the cloud and in the Galaxy workflow system.

The successful candidate will focus on implementing efficient and scalable data storage modes for large-scale mass spectrometry (MS) data and on development of improved and interactive visualization of MS data. In addition, the candidate will be involved in project-specific training and outreach events, have the possibility to present at international conferences, and will work collaboratively with the MetaRbolomics4Galaxy project team at IPB Halle in Germany.

The candidate will be working under the supervision of Dr. Johannes Rainer, co-founder of the RforMassSpectrometry initiative, developer and maintainer of several R packages for MS and metabolomics data analysis and member of the Bioconductor Community Advisory Board.

The Institute for Biomedicine is home to an international and interdisciplinary team of scientists, students and support staff, integrated in an excellent network of national and international partners. Tasks:

  • Development of software to simplify and streamline access to public, remote and cloud-based MS data, including annotation resources as well as raw MS data.
  • Expand support for standardized MS data file formats (such as mzSpecLib, mzTab-M) into the RforMassSpectrometry/Bioconductor package ecosystem.
  • Implementation and performance evaluation of alternative data structures and storage modes for large-scale MS data (such as Zarr, Apache Parquet among others).
  • Advanced and interactive visualization of MS data (based on ggplot2, plotly etc).
  • Integration of RforMassSpectrometry-based data analysis workflows and functionality into Galaxy.
  • Improve interoperability of MS-related data analysis software and libraries.
  • Help planning, organizing and leading a project-related hackathon.

Skills/Qualifications

Requirements:

  • PhD or MSc in a relevant field of interdisciplinary research (e.g. Bioinformatics or Computational Biology).
  • R software development experience (ideally R/Bioconductor package development).
  • Experience with R shiny, ggplot2, plotly, or packages from the RforMassSpectrometry ecosystem is an advantage.
  • Experience with the Galaxy data analysis system is an advantage.
  • Proactivity and the ability to solve problems independently.
  • Ability to work in a collaborative multidisciplinary research environment.
  • Excellent written and oral communication skills in English.
